One problem i am having is that when i have a skin in TGA, i can't keep or make any alpha effects. When i convert the TGA file to BLP, and put it on a model, i can see the white part of the skin, because i can use alpha effects/channels with TGA. I use Adobe Photoshop CS. Does anyone know of any program that can either convert .png to .blp or a way to keep the alpha channels in a .tga file?

You just should paint and erase to get transparent parts, don't make extra alpha channels. Then save it to 32bit-TGA and it should work.
