How do I change the icons used for gold/lumber/food at the top of the window?

Go to Game Interface (top) you must have TFT.
There should be property on " Icon - " section in there.

are there any different icons that have no edge so they blend in, the tree icon bothers me.

You'd have to Skin the GUI for something like that.
