Alpha Channeling or whatever...

You can't make team colors with alpha channels. You can only do that when modelling. What you can do is delete the team color using alpha channeling...

If you want team colours, to go object editor and set its team colour. Note that some models do not much team colours but nearly all of Blizzard's existing models have them. There is no need to skin the unit.
